All have to do with great size: a whopping [baby] is a large one, a whopping big [lie] is an exceptionally monstrous one (here whopping functions as either adverb or intensifier and is usually slang), 

and a whopper is a huge example of something—frequently of a lie, as in She tells terrible whoppers all the time. 

At least one dictionary classes all three words as Colloquial; others consider them Standard, but you would do well to avoid using them in Formal or Oratorical situations, as well as in most Edited English.
